Tables

Palindromes, Direct Repeats and Genes Panel contain tables with the palindrome and repeat information. The tables can be sorted. User can copy the selected fields into Excel, MatLab and other statistics applications. All tables can be saved into .txt files (the Save button in the upper right corner).

Palindrome Table

Pals

Palindrome Table
contains the following columns:

ID - palindrome ID.

Stem - palindrome stem length.

Loop - palindrome loop length.

Begin - palindrome start position.

End - palindrome end position.

Palindrome - palindrome sequence.

Count - number of times that a palindrome is found in the entire DNA sequence.

Gene - indication if a palindrome is located inside a gene.

GenePID - PID of the gene that contains a palindrome.

GeneName - name of the gene that contains a palindrome.

Gene2PID - PID of the second gene that contains a palindrome (for palindromes found inside two genes).

Direct Repeat Table

Reps

Direct Repeat Table
contain the following columns:

ID - repeat ID.

Begin - repeat start position.

End - repeat end position.

Length - repeat length.

Number - number of repeated segments.

Segment - repeated segment.

Segment Size - repeated segment length.

Repeat - repeat sequence.

Gene - indication if a repeat is located inside a gene.

GenePID - PID of the gene that contains a repeat.

GeneName - name of the gene that contains a repeat.

Gene2PID - PID of the second gene that contains a repeat (for repeats found inside two genes).

The Gene Table is a copy of a ptt-table with additional columns for the number of palindromes and direct repeats inside each gene.

When user selects a particular gene in the Gene Table this gene is depicted at the Graphics Panel.
